Sorry developer, but flashing stock lollipop then updating to marshmallow and then installing your ROM is not really a fix for internal storage problem… This is a bug in your ROM or in the recovery… Chenskin CM is much better… No internal storage problem and you don't have to install 2 different ROMs for that… He just fixed the TWRP recovery code… Something about all other recoveries not mounting partitions properly… Maybe you could look into that?
Installing 2 other ROMs (and using spflash tool) is a pain in the ass and not really practical… Sorry but I won't go through all this trouble just to test your ROM, when there are many others that are working… The only ROM with this problem for me u til now is yours…

How can I root this ROM? It has not yet achievement and does not come pre-rooted. I have tried several methods for root and none has served me.
rooted inside developer item, enable root permission = apps only
mtp not work for desktop pc connection (windows 10 64bit), but its such a good rom.
