Strange, this ROM does not remove IMEI, you formatted the device in addition to clean wipe and data?
In this case reinstall the STOCK rom the SP FlashTools and Use SN Write to rewrite the IMEI definitely and install the ROM.

My google play functions normally, try to download a newer version of the gaps, maybe that has expired. Some problems. If you don't want to have nvram and imei problems don't factory reset before installing, flash the clean stock rom from twrp, than wipe dalvik cache. Otherwise it's impossible to fix imei error (usb debug doesn't work on my elephone).
Only Sim1 works (3g/4g ok!). Google sync doesn't works for me, I can't sync contacts, calendar and also Gmail sometimes give some problems. (I installed Google Installer from Mi store).
Led not working. Some problems at first with location, fixed from engineering mode (*#*#13411#*#*).
Xposed framework reinstalled (fixed apk found on miui forum).
Pro: rom is fast. I love miui interface.
sometimes also Google Drive and Google Photos give some sync problems.
